There are many factors the can affect the way a dog smells; for instance, some breeds have a more noticeable odor than others and puppies almost always have less odor than adult dogs. Natural changes in a dog's odor occur as they mature. When and if a “musky” smell is detected, the anal glands/sacs are often the cause. They are the “marking” glands in the area of the anus which release an unpleasant odor and oily secretion. In addition, ear, skin and mouth infections can also cause foul odors. While food can affect the way a dog smells, we do not believe that is this case based on your description.
